Make sure you select the Merge Info option. If you choose Replace, it will "replace" the info on your iPhone with the info from you Mac, which, in this case, is nothing. If you choose merge, it will take the data from your iPhone and "merge" it with the data on your Mac. I've always relied on a MobileMe account for this...tie all your devices to that account, push your data, then your iPhone contacts (and mail and bookmarks et al) on all your Macs and iOS devices will have the same data. Within MobileMe preferences, there's a way to manually force what you need to do: System Preferences > MobileMe > Sync > Advanced > Reset sync data > then select replace contacts and you should see a little animated arrow moving from MobileMe to your Mac.
You can sync them in iTunes by opening the info tab when your iPhone is selected and checking the box that says Sync Address Book Contacts. Make sure that the checkboxes at the bottom about replacing info on the phone are unchecked. Then hit apply and it will start to sync. When the dialog comes up about whether you should replace contacts on the phone or if it's synced with another account, click Merge Info and it will pull all contacts from the phone and copy them into your Address Book so that both have the same contacts list.
The best way is to use the Apple supplied sync options - either over USB/WiFi local sync to the Contacts app (Address Book on Lion and earlier) using iTunes or using iCloud.
From there, you can backup / export them as vCard or inject them into Exchange, LDAP or other services. This way the contacts are in a standard / text format as opposed to the internal storage form for iOS or OS X contacts app.
To get started in syncing Contacts between iTunes and an iOS device, get your USB cable and open iTunes. From there - type sync contacts into the help menu search field and iTunes help will walk you through the setup. With a few clicks, you should be at a window like this and can turn on the sync for that device.
